Craig McMillan and Jacob Oram rebuilt the New Zealand innings with a brisk partnership of 91 for the sixth wicket.
The pair was finally separated in the 29th over when a mix-up saw both stranded in the middle of the pitch, as Yuvraj Singh's throw came in from the deep to Harbhajan at the bowler's end. Oram sacrificed his wicket and was run-out for 36.
McMillan reached his half-century, off 47 balls, with a towering six over midwicket off Harbhajan. But two balls later Agarkar had him caught at mid-off by Pathan.
McMillan was out for 54 off as many deliveries and hit five fours and two sixes.
