Adam Gilchrist played a positive innings of 26 off 19 balls, including six fours, but his aggression finally cost him his wicket.
The Australia vice-captain, trying to drive Flintoff, edged the ball to Geraint Jones in the 29th over.
Gilchrist and Simon Katich (27), who looked the most comfortable Australian batsman on the first day, stitched a partnership of 49, the highest of the innings.
